If you install a 2nd hard drive that has primary partitions on it then the 1st primary partition will be designated as drive letter D:
Thereby bumping your Win98 D: partition to drive letter E:
So if you have a primary partition on the 2nd hard drive then this is your problem.
But you state it shows Win98 on drive D: still?
Boot off a startup disk to DOS and make sure it shows your win98 partition on drive d:

Win98 has always been on the D: drive, never the C: drive. There are not "boot" files on the D: drive, just the way I think it has always been, cause C: is where all the boot info is. Thanks for the help so far!
I`ll maybe disconnect the second drive later on, but like I say, and as you acknowledged, it did not change any drive letters.

Re:I did add a new drive. However, D: still contains all the contents as it did before the second drive was added. So it was not taken over.

SYS [Insert Drive letters here] will copy the system files from one drive to another so if it's Sys Re: C:, then it will take IO.SYS, MSDOS.SYS and Command.com from Re: and copy them to C:\. I don't think that will help because you are obviously getting past the inital loading of these files.
I guess, I still need more information in order to help you like the contents of MSDOS.SYS, weather all these files are where they're supposed to be, was any drives added recently, are the drive letters different in 98SE then they were before? Truthfully, it sounds like that something changed (Like a drive/partition was added that became drive D and then the Windows partition got moved up to Drive E for example or something like that) that Windows couldn't just fix automatically without user intervention, or something like that so if you can provide more info, I'll see what I can do.

C:\ Is just there for boot files and such. It is only 1GB. Having Win9X installed on anything other than C:\ is fine and has worked perfectly for me for the last 4-5 years, so that is not the issue. I am just trying to figure out how to fix whatever broke, especially since the error message I am getting seems pretty detailed, but I do not understand how it happend and how to fix.

Truthfully, Windows 98 allways worked best when it was installed in C:\, It is possible to have C:\, and Windows installed in D:\ but it was was difficult to work with. What's the contents of the Win 98 MSDOS.SYS file and which partition is it located on (Probably C:\ or D:\).

Re:I am sure that there is a way to go into the registry and fiddle around in there for a few hours, but when an install only takes 30-40 minutes for 98, that is the easy way to do it.

Re:Well, I'd use a boot disk to get you to a command prompt, then delete the window file folder. Your documents should not be damaged if you only delete that folder. Then just do a reinstall…. Good luck, and I would upgrade to something a little more stable while you are at it.
